Position: Consultant – Bioinformatics (Project-Based)

Seeking a skilled and experienced Bioinformatician to support projects focused on rewriting and optimizing an existing genotyping pipeline to work effectively with Whole Genome Sequencing (WGS) and Whole Exome Sequencing (WES) data.
Key Responsibilities:
• Analyze the structure and logic of the existing genotyping-based pipeline.
• Redesign the workflow to accommodate WGS and WES data formats/complexities.
• Implement variant calling, annotation, filtering, and QC steps tailored for WGS/WES data.
• Ensure compatibility with large-scale genomic datasets and cloud-based computer environments (AWS preferred).
• Optimize the pipeline for reproducibility, modularity, and scalability.
• Document the technical details, dependencies, and usage instructions.
Required Qualifications/Experience:
• Ph.D./Master’s in Bioinformatics, Computational Biology, Genomics, or related fields.
• Proven experience in developing and deploying pipelines for WGS/WES data.
• Proficiency in Python, Shell scripting, and workflow languages (e.g., Nextflow, Snakemake, WDL).
• Familiarity with variant calling tools (e.g., GATK, FreeBayes, DeepVariant), annotation tools (e.g., VEP, ANNOVAR), and QC tools (e.g., FastQC, MultiQC).
• Experience working with VCF, BAM/CRAM, and FASTQ file formats.
• Knowledge of cloud platforms, preferably AWS (S3, EC2, Batch, etc.).
Preferred:
• Prior experience in transitioning genotyping workflows to NGS-based workflows.
• Experience with containerization (Docker/Singularity) and CI/CD practices.
